Actually, I think that's because most Links are different people entirely.
But there are sequels involving the same Link from the previous game and he either starts the second game with nothing or just a sword and shield. Doesn't he normally lose them from going back in time/being shipwrecked/getting mugged by Skull Kid in most "sequels"?
Anyway, there are loads of potential explanations that could be made for occasionally disappearing power-ups. There are a bunch of other "questions" in the series that probably needed attention first, even though that one has been slightly in a few games.

I think Other M is trying to not-so-subtly retcon Samus to not having gotten the Gravity Suit. Check this out. Obviously, it's that scene from Super, but she's wearing the Varia Suit. I think. I can't get a good enough look at the shoulders.

Err... I think you'll find they put her in the Varia suit because it's iconic, and that's it. I fail to understand how Nintendo would want to retcon out the gravity suit.

Perhaps 'retcon' was a poor choice of words. I just find it weird that, of all the scenes they could stick in the premiere trailer, they stuck one from the end of Super Metroid in there. In retrospect, the Varia suit is probably just there because it's more recognizable, yeah.

I would say it's the more recognizable suit. I mean in most games you don't get the Gravity Suit until near the end of the game or at a point where it's required which is further on. The Varia suit on the other hand has been the first 'real' upgrade to the suit in most games, SM (after Kraid) and Prime (after Flaaghra), can't remember where in the other's off the top of my head.
You could also point out that you are not required to wear the gravity suit 100% of the time after acquiring it. It simply let's you move in water easily and reduces damage taken in the game. Also in Super Metroid, didn't it protect you from the lava (not acid) that was in the entrance heading toward Ridley's layer? Or did the Varia suit protect you from that as well?
I know I would often times turn off the Gravity Suit while fighting mother brain in an attempt to 'die' faster. This lead to a quick beat down by the mother brains hyper beam and thus starting the 'metroid death' sequence quicker.

Yeah, the dark colours are getting really annoying. Do you mind sticking to white Chozoboy? EDIT: Wow, that sounds almost racist.

I bet the developers could come up with some sort of explanation for this, but why bother? It makes more sense for them to just let us suspend our own disbelief.

Not in the case of Fusion. The classic Varia suit is only featured in the intro, Samus wearing a gravity suit in the intro wouldn't have changed anything at all. So in a way there there is a story element. But the real reason is because the Varia suit is Samus' signature suit.

That...that'd be horrible! The gravity suit is really cool IMO, and I know about some...strong...disagreements, but I also love its color scheme.

Here's a note for ya, IIRC Super Metroid only checks for the Varia suit during the final battle, specifically when you're getting blasted by the hyper beam, allowing for some nifty glitches. Like Samus moving around freely when the baby metroid appears.

Okay, everyone misunderstands me apparently.
I'm not asking why she isn't starting a game with the gravity suit or all powerups.
I'M asking why, in the flashback of Super metroid in Metroid Other M, during the fight scene of Samus against Mother brain, is Samus in the Varia Suit and NOT in the gravity suit?
Why is it that in Metroid Fusion, Samus or the X, who BOTH are claimed to have her strongest abilities (Samus at the begining before the infection), does the X or Samus in the begining NOT have the gravity suit.
Explaining how it's lost is simple enough, say it's only temporary, or say it deactivates after she removes the suit, etc.
Just having her in the Varia is simple as a signature, and I'm cool with it, just...
Unless you did a no gravity suit run or turned it off for play purposes during the final fight, you did NOT end NORMALLY in the varia only.
I just find it funny for this to be so epic (and it is) but having such a major flaw.
