But...Samus got shot WITH Adam's Freeze Gun though. When she gets shot, there's a big, blue, icy spot on the back of her power suit.

It only points to more proof that Samus' Ice Beam kinda sucks.

It looked like Ice to me. It gave off some icy particle effects when it hit.

Well, :adam:

clearly played through the opening of Metroid Prime before coming down to "save" Samus. He saw that hitting her in the back would disable her power-ups. Maybe he hit her a little too low, and that's why the suit came off.

I thought it was some security system in sector 0 that had been triggered... or the metroid had somehow fired electrical pulses at her. I did not get what the hell was happening in that scene.
