Adam told us what the people behind the Bottle Ship were up to. Madeline told us how MB apparently came about and why she rebelled. We never really got time for MB to say 'hey, this is what I want and why.'
I'd rather have the villain state their demands and desires, not someone else.
In regards to Madeline wanting to stop/kill MB, she knew Samus could easily stop MB, so why didn't she let Samus take care of it? And if a cutscene was just supposed to take over at some point to show Madeline taking control of the situation finally, then a pixel hunt should not have been included.
Even the strongest of people can have their faith broken. Mine has.

The final battle shouldn't have ended with you finding MB in a pixel hunt, basically. You should just focus on fighting the bugs and the game should just take over.
That way it would make Madeline Bergman look smarter than you.
Of course, no one in the game is smart, even MB. Here's how MB should've done it:
#1 - MB goes to Sector Zero, opens the door and smashes all of the containers harboring Unfreezable Metroids. #2 - Adam + Crew and Samus come in. #3 - Everyone dies because they can't defeat Unfreezable Metroids crawling all over the Ship
The End
I mean maybe MB didn't have clearance to Sector Zero. But considering she knew about it, and probably set up such an elaborate trap to kill Samus once she got there, including setting up the door for it to lock once someone stepped inside of it, she had to have gone there before.

I agree with this. They really shouldn't have made Melissa in the first place if they knew this would've happened. I know that along the process of her creation, they were thinking she would turn evil.

So...who is the father? One thing slipped my mind though. Was it ever mentioned that MB had some kind of empathy chip implanted? Given how they only wanted to use MB as a tool for Galactic Conquest, I doubt MB had something like that installed, even if such a thing exists in the universe.

The scientists who created her, and subsequently the military who oversaw her creation, are her "parents." I don't think they ever intended for her to have true emotions, she just kind of developed them. If I remember correctly. The military tolerated it, Melissa nurtured it, until she started growing beyond their control.

I'm really asking a technical level of question here. How could an Android develop an emotional response to a Metroid? In my mind, it's either some kind of circuitboard, or some kind mythological force intervening. In regards to her "father" I think the man in charge gave the OK for it, and I'm assuming had direct oversight of MB's construction. He'd have to...right?

I think MB was an Aurora Unit. They gave her a human body so the  would  . They could've made it from any human female's DNA. (Like in JC's Avatar... sort of.)

Aurora Unit's have nothing to do with Other: M. They clearly said it through all the Cut scenes about her, Its an AI with the same capabilities of Mother Brain. Seriously...I can't believe I just read that.

Well, there has been plenty of speculation that the aurora units were an early attempt at duplicating Mother Brain's AI system. It wouldn't be unheard of for the feds to use an aurora system as a baseline.
Although there will likely never be an official link between the Prime games and Sakamoto's games, this may not be entirely implausible.

i disagree with kingbroly. how can the crew come in if all of them but james and anthony are dead. correction adam dies in the sector zero scene. kingbroly i hate to say this but use your head to think then say it. you dont use it but start pwease and tank you.
