But as she explores the ruins, the Pirates/Combine reactivate Mother Brain, who is pissed off at Samus for having "murdered" her, and strands her within the facility. That is, until she breaks out of the chambers (with the help of Old Bird/Wheatley) and disables the Space Pirates' weapons and toxin plants before returning to Mother Brain.

To stop Mother Brain, Samus ejects it and places Old Bird into the dock. Old Bird goes mad with the power, destroying Mother Brain's body and placing it inside a potato battery. Old Bird then again strands Samus within the testing grounds, where she encounters the potato-state Mother Brain. Cue a long journey through Chozo ruins/Cave Johnson's pre-recorded messages, until Samus undoes the damage she caused. After Old Bird has been ejected into space, Mother Brain realizes that killing Samus isn't worth the effort, and instead lets her go. (With a Rinka opera.)
