I figured I'd make this post so we could all compile our tricks to help players out through Other M.
Here's some tricks I've done:
Pre-Charging/Instant Supers & Seekers: In third person mode, charge your beam by pressing 1 (Sense move + 1 works best) and then switch to first person mode, but continue to hold 1. Once you lock on your Supers and Seekers will be ready to fire.
Desbrachian: Use the sense move to dodge their attacks and instantly charge you beam. Spam charged shots until it turns red and looks tired then use a lethal strike. If it withdraws into it's shell it's going to fully heal, lay a power bomb to stop it's recovery!
Nightmare 1: The gravity generator will draw attacks to him, use charged shots to freeze the generator, and then use super missiles on his face.
Nightmare 2: Similar to Nightmare 1, but he'll sometimes generate black holes which will draw attacks away from him. If he does create one, lure him in front of it and used your charged shots or super missiles.
Griptians and Mighty Griptians: Use bombs as traps to knock them off guard and make them vulnerable for a lethal strike. The Multi-Bomb drop technie (Charge then morph) seems to work quite well, and it can be done in the air too.
Queen Metroid 1: Lure the Metroids into a group and then freeze them with diffusion shot, Then use your seekers on the group or supers on an individual. It takes 3 missiles to kill a metroid, and all missiles have some splash damage.
Queen Metroid 2: Avoid her firebreath by running away from it or screw attacking over it. Then attack her from the side with seekers missiles, make sure you're out of her range.
Queen Metroid 3: Shoot her stomach with your plasma beam, and when she swallows you, IMMEDIATELY charge a power bomb.
Use the space jump to quickly get around the largest room in the Pyrosphere. (The room with the glass tunnel and Magdollites, you had to run from Vorash here) It's much faster than using the grapple beam. Between shine sparks and the space jump you can go practically anywhere in the room, even towards Ridley's area, without having to backtrack around the whole sector.
Scanning a Boss will reveal it's HP, this doesn't work for midbosses however.

Griptians: When they roll, lay bombs front of their path, this will usually stun them setting up for a lethal strike. (I don't know if this works on their evolved forms, I didn't try it.)
For the Nightmare, just spam Charged Plasma Beams. That really did the trick. The gravity well generator will draw the beams into it so you dont even have to aim well. The bomb trick will work on evolved Griptians. I have tried it. The problem is that Evolved Griptians travel in packs of 2 or 3 and have higher AIs and will try to stop you from laying bombs by ramming you (and thereby knocking you into "Normal Samus")

Yeah I know about spamming the charged beam on nightmare. I was talking about when he creates a black hole though. It really is a time waster since it draws all projectiles attacks away from him and into it. He did it several times consecutively in hard mode which made the battle tedius.
It tried a screw attack but it didn't seem to have any effect. I'd do a shinespark but that does minimal damage it seems. So all I could think of was try to lure him in front of the black hole.
Aside from the Purple blob he was probably the easiest boss for me. Especially is second phase when you have the gravity suit. Like I said though it's that dumb black hole.

Yep, just run around to the other side of the room so that Nightmare is between you and the black hole, then start dishing out attacks again.

I didn't think to post it but somebody on gamefaqs reminded me that locking onto a boss reveals their health bar.

Sensemove. A lot. The only problems you'll ever have if you spam Sensemove arise when you Sensemove improperly, usually when you're already holding down a d-pad button and don't quite get enough of a press in a second direction.
Super Missile Nightmare constantly (you can Sensemove out of first-person with d-pad instead of waggle!), including when he sets down to charge at you; they take him down fast.
Avoid the Queen's Super Fire Breath of Eternal Damnation by running, not jumping or sensemoving.
Screw attack the Phantoon Hands or they will make the fight hell, and use grounded charge shots on Phantoon himself, tempting as it is to jump.

I can't get the D-Pad sense move to work.. (first person) you sure? Then again I always push down

Ugh, I could never get 1st person Sense move to work. I've been intentionally entering 1st person and letting myself get attacked just to practice it, but no go. I just switch back to the 3rd person at the last possible fraction of a second and Sense move. And I still occasionally press down to fire a missile.

It's possible I'm mistaken, but I never shook the Wiimote (I didn't even know that worked)... perhaps I was just instinctively turning the controller back.

D-pad definitely works for SenseMove in first-person. Just remember that your perspective is different, so you might be pressing the d-pad too soon because things look closer to making contact than they actually are.

I find that the best time to fire a super missile is immediately after a sense move while charging. Your super missile will already be charged and after a sense move you're automatically facing your opponent. Hold down 1 with your left hand and B with your right (kind of like a rifle) and it will make the transition super smooth (your hands will already be in place, as opposed to using the A button, and your shot will still be charged from the sense move auto charge provided you held it down).
This little trick saved my life many times, especially against [spoiler]Ridley and Phantoon.[/spoiler]

First person sensemove is done by moving the pointer off-screen. read the manual. p.21

I tried the d-pad sense move in first person many times.. it doesn't seem to work you sure you people aren't instinctively moving the sensor away from the screen? I let the first boss wail on me constantly,
Anyway, the game tells you when to sense move by giving you green borders to the HUD.. So Zero, when you see that move the cursor off screen or put the controller back into back into the third person position like you've been doing..
