At the time he said that nobody had any idea that "madeline" was really MB.

However, he did know that madeline was the head of operations on the bottle ship and lead the creation of bioweapons and MB.

He also knew that Melissa had left out KEY information when telling Samus about the Metroids, and she was essentially trying to get rid of her without her hands getting dirty. (invulnerable metroids)

Adam knew that Melissa had to know that the metroids were unfreezable, therefore she must have been trying to get Samus killed.

I think he suspected that Melissa was really MB, but couldn't confirm it, so could merely pass on a warning to be wary of her.

I'm certain the other researchers on the bottleship knew, and judging from how the federation moved in on her at the end, they might've known too. She was certainly supposed to be in Sector Zero, and admitting there was even the possibility that she might not have been could've probably made it harder to convince Samus to let him go in and deal with it. At the end, post-credits, right before the escape sequence, you get that brief flashback of Adam reacting to Samus's conversation with MB while reading what looks like a data file of some kind, it's possible it made mention of Melissa, though I could certainly be wrong.

No the text is just something along the lines of "Cryrosphere for use of cold enviroment creatures, Bioshpere for us of humid enviroment creatures, pyrosphere for use of hot enviroment creatures"

It's pretty boring, but it's in the background of almost every computer I've seen, including the one that they were hacking before El Pollo Loco showed up.

When Adam said that Madeline Bergman is no ally, he also said that she was a key witness to what transpired on the Bottle Ship. He may have been referring to the fact that MB sent Samus to her death in Sector Zero; but I believe he was just trying to remind Samus that she was the main director of the Bottle Ship's operations, thus one of the main causes for the nastiness going down.

I think he meant it more like - "Don't trust her, because she is the one that greenlit the development of almost every crazy monster that has tried to kill you so far today."

And I'm very certain that the shady Feds (including the Deleter) knew what Madeline and Melissa looked like, and knew that Melissa was a Mother Brain AI android of potential death.

I cannot agree with this. I'm certain the post credits was canon, it would be in Samus' character to return to the Bottle Ship and grab that helmet as a memento/gravestone for her adoptive father. The Phantoon thing is odd, but look as this whole mission. As Anthony said, "This mission was crazy."

So basically, there are plenty of reasons he could have said it. It was possible that he might have known who MB really was or simply that he recognized that woman was not Madeline Bergman. The extra ending also shows that Adam left to stop Samus specifically when he overheard MB telling Samus about sector zero. As she completely neglected to tell Samus about the unfreezable metroids he knew that MB was sending her into a trap.

I cannot agree with this. I'm certain the post credits was canon, it would be in Samus' character to return to the Bottle Ship and grab that helmet as a memento/gravestone for her adoptive father. The Phantoon thing is odd, but look as this whole mission. As Anthony said, "This mission was crazy."

Then why wasn't the whole epilogue bit present in Hard mode? And the mere fact that Samus could even go back to the highly controversial Bottle Ship after they discovered what it was all about, raises serious questions about the Federation's safety and security protocols. There should have been a quarantine around that ship that prevented subsequent trips to it, especially if they were planning on destroying it in a day or two.

Because Hard Mode is an extra thing tacked on for those of you who like to do low percentage runs, maybe? Just because the scene was for the player's benefit and didn't appear in an extra mode doesn't mean it didn't happen.

she slipped back in, she didn't ask. There could be any number of ways she got past what ever security there was, you see that they had already rigged the thing to blow before she got there. I don't know, maybe she sped by?

I think I'm just sore that Phantoon, the miniboss run, and the Power Bomb bugs are only available in Normal mode. But I do think that the lack of expansion collection adds to the realism of the game (as real as you can get in a game where you pilot a woman in a tank in the future in space, fighting energy-craving jellyfish and space dragons). Trust me, I'm not the sort to actually argue these sorts of things. Extra modes should not reveal the 'true' endings. I find that annoying and a lame reason to get you to play the game a second time.
