Yanno, it just occured to me that if Samus and Adam didn't report back after destroying the station the Feds would have no way to tell if she was still alive. The last report they got from Adam would have been that Samus was secured in the data room and then, BOOM. Now the jig would be up the second Samus goes back to bounty hunting of course but she could lay low for a while to give herself some running room and let the incident blow over.

In Metroid 5, Samus infiltrates a GFed facility to get to the bottom of the whole operation, all stealthy like.

Maybe the  never existed. Maybe the Fusion incident was all a simulation, including the enemies, the vaccine, and maybe even ADAM being a neuralnet-copy of the deceased Commander Malkovich. Think of it - as advanced as the tech in the Metroid 'verse is, making a near-lifelike virtual simulation environment is not implausible, and using things like a new suit or mimicry-using enemies to explain away potential anomalies in perception would be a perfect coverup. Until Fusion, there is no mention whatsoever about the  , who are oh-so-conveniently all confined to a single spacestation and oh-so-conveniently completly eradicated when the mission is over. At least Phazon spread across enough planets that it left some degree of effect to show where it had been, even if the destruction of Phaaze chain-reactioned all of it eventually into nonexistence. Face it, Fusion never took place except in a GFed supercomputer and Samus' own mind.

My theory is they sent Samus into BSL with complete knowledge that the x were there just to test the metroid vaccine. If it worked they would mass produce it. If it failed they would have a Samus clone running around the station that they would most likely find a way to control.

i think a better comparison is "i download a graphics chip, now i can do this!". its an advanced suit, im sure the data downloads just told the suit how to react and how to do x any y better why do you find this more illogical then a 10 story dinosaur shooting spikes out of his nipples, belly and penis?
