Technically MB was the final boss, not the queen metroid.(phantoon being a bonus boss) All you had to do was knock the Desbrachians out of the way and "shoot" MB. It wasn't very fun or difficult. So what would your final boss be? Doesn't have to be MB.
My battle, would be similar to the game. After Madeline tells MB's story, MB will appear in a skybox and call zoomers, samus tells Madeline to hide in the hallway behind her which locks. MB then summons waves of enemies, as the cutscene in the game would have done, but you have to fight all of them. MB is in a skybox. Samus needs to clear each wave, every time you do, You can shoot the sky box to do damage and go to the next wave. When the skybox breaks, MB walks out of the smoke and Madeline goes back to Samus, and then MB awakens the Desbrachians and battle would continue as the game.
It's a simple change, MB wouldn't really have any attacks, But it works doesn't it.

well i dont know about final, but a great unlockable bonus boss battle would be choogle vs lyle
im serious, it would have been epic lol with a ridley theme remix.

But would the player control Lyle, who would handle similarly to Samus but inevitably die, or Choogle, because that would incorporate a very strange moveset-- Guys, I just realized something. Someone should totally make a SSBBrawl hack of Pikachu and make it a Choogle. Get onto it, guys at SmashVault!

My final boss would have been Ridley. One FINAL confrontation to put him to rest for good. Especially since we didn't get to finish him off ourselves in M:OM.
The last metroid is in captivity. All's well in the galaxy.

The Metroid Queen. I loved it in MII; wouldn't it have been great to fight it in full 3D? Kind of would've made not fighting Melissa, who was never set up as a boss anyway, not really matter.
Oh, wait.
EDIT: Or Kraid.

I think Kraid could've steal the spotlight for once  . ( From all the shit Kraid trow from his belly on samus, none of them left some DNA on her suit??)

I would replace the pixel hunt with an actual fight with melissa in 3 stages, the story would be the same, except that when MB is about to throw the freeze gun, she engages Samus in battle instead:
* First phase: Samus vs. Melissa hand to hand, she uses her huge physical strength as primary attacks and the freeze gun for long range. At some point in the battle, melissa loses her freeze gun and madeleine grabs it, ending the first stage. * Second phase: The feds storm in, they try to freeze melissa, but she breaks the ice and calls the desbrachians to do the job for her, she then decides to recovers her strength and health in a safe spot. Its a co-op battle between the feds-samus and the desbrachians, while protecting madeleine too. (basically, what happened in the real game in that pixel hunt) * Final phase: Melissa recovers and is using her powers at max, becoming temporaly invulnerable to the feds bullets and ice attacks (thus making samus' beam a little weaker). She's got a new set of moves and long range attacks, all of them very powerfull.
When Samus finally weakens her enough, the ending cutscene plays exactly like the original. Madeleine shoots at mb to inmobilize her, the feds use the time to kill her, and so on...

an omega....ORRRRRRR..... we have a big CGI room, the BLAM! KRAID FLIES OUT OF THE FLOOR! explosions everywhere! BLAM bLOOSH KABLAM!
a boss fight with MB just doesnt really....make alot of sense tbh, as she wanted to be stopped. so id love the metroids or something. or kraid, wanna see his fat ass in 3d already

You know, why did they put the final battle in that room anyway? It looks like a hall for announcements and stuff. I guess it was Adam's orders she went there though. What about a boss battle against the engine of the bottle ship? It would work like mother brain. You circle the HUGE core, as turrets and monsters hinder Samus as she attempts to disable the shields by activating switches and then shooting out the core. which starts a countdown as you escape. It would replace phantoon though. or the GF decides to give Samus a quick buck and have her blow up the ship as well.

MB. In action games, the best fights are always the human v. human fights. In DMC it was Vergil, in Bayonetta it was Jeanne. Really disappointing they didn't have a fight like that here.

I'm going to agree with KingBroly. I would have LOVED (and dammit, I near expected, no, DEMANDED) a 3D Mother Brain fight, but at the very least, let me fight the psycho robot chick with telekinetic powers or SOMETHING, jeez.
But no, I got to play I Spy with Desbrachians.

MB certainly had enough qualities to make an awesome final boss. Telekinesis, super strength, control over the creatures on the ship. But all she does is stand there and wait for you to aim at her. And I think some kind of alternate form would have been cool too.

All of them shoot laser donuts.

So you're asking for this?
Stage 1: MB Stage 2: MB transforms into a gigantic brain blob (and just for kicks a piece of glass drops down to surround her) Stage 3: Full on Gigantic Mother Brain monster
I'd rather just keep it to Stage 1 because all of those clone matches in other games are extremely well done, like in Ninja Gaiden, Devil May Cry and Bayonetta.
