Sector 3 door locked - but different door than the glitch

Maybe I am totally just missing something, but upon going back into level 3, just before where the infamous locked door glitch I get stuck. The door going from the "lava room" into the navigation room is locked.

For reference I've copied a small part from one of the walkthroughs. I've been hoping it is something simple and not linked to the door glitch part but I've run out of ideas - any help?

Upon touchdown in Sector 3, we find that the door on the right is locked and glowing orange. That's the way you need to go according to the map, so you'll first need to unlock this door. With no other option, travel west and move through to the volcano's Crater Interior.

Climb up the volcano and play with the resident Dessgeegas if you want (I'm surprised that you don't see frost evaporating from Samus' Varia Suit after all that time she spent in Sector 2...). Keep an eye out for the Morph Ball Launcher hiding in an alcove further up the volcano. That's your way out of here; use it to launch Samus up to the volcano's maintenance chamber.

Step through to the neighbouring Navigation Booth and save your game if you wish. Move outside to the long bridge crossing the lava lake. This time the looming volcano in the background lies dormant (no more Goyagma), and the air is clear of falling meteorites.

....So what are you saying? Are you saying you don't know where to go to unlock the door at the main elevator room?

Maybe I wasnt clear -

After beating Rhedogian (the first time) you end up draining liquid from some tanks and going through a series of elevators to bring you back to sector 3 where the door to the right is locked. The next step I believe is to go to the left through the interior crater, up the ball launch into the lava room, and should supposedly head down through the door into the navigation room. It is this door, entering into the navigation room, that is locked and I cant figure out what to do.

Ahh, Well you need to go there, as that way leads out of the volcanic area. first though, after you beat the Ferrocrusher and get the Wave beam, and leave sector 2, when you entered Sec. 3, was the door locked? Try resetting the game, I know you need to do that, cause you face the Rhedogian again, to save Anthony. Thats the part you're at right? Just, try Resetting, if that don't work, check other sectors and stuff that you think you missed or something.

Thats all I got to offer right now, really...

Well after 6 more hours of going through every detail, making sure everything I come across is dead, and all items are picked up the door still won't open. I called Nintendo and they refuse to acknowledge that this exists and state that their fix would only work on the "proven" sector 3 door glitch. I could have restarted and gotten through this quicker but I was determined to make sure it wasnt something that I missed.

Annoying and annoyed at Nintendo for their customer service and how they handled it.

Are you talking about the door right at the start of Sector 3 in terms of the story? Because that door is always locked. Nothing's behind there.

The picture quality is poor, just a few quick mobile phone snaps. The pictures should show the "lava room" with the glass floor section that is half broken out, along with the door to the navigation room shown in red as its locked, and the map for that part (the map pic is prob the hardest to see, the room is the in the lower left portion of the map).

I've gone through and played back to this point and the door on the new gamefile is unlocked, as it should be at this point. I don't know what I did different the second time, just went through the game up to this point as normal but at least now I can get through the door.

Well, You need to restart, unfortunately. You need to go that way to unlock a different door, I can remember the ways to go, and If I am right, the highlighted part is where you are at, confirmed correct, you will need to start over.
