Ah now here's a fun one. Omni boost: A power bosting unit compatible with all power suit sytems capable of doubling the effectiveness of any system it's used with. Can only enhance one particular system at a time but is switchable on the fly, letting Samus adapt to environments and circumstances as needed. Need to pass through lava? Switch it to your varia suit. Need to jump that chasm? Switch it to your space jump/high jump. Need to finish off that stupidly hard enemy quickly without wasting missles? Switch it to your power beam. Would be a godsend to those who love to sequence break or do speed runs since anyone skilled enough at switching quickly could punch above their current weight class in the game. This has the additional advantage in that it means you can adapt your abilities to the strengths and weaknesses of your own personal skills and playstyle.

A shield might be a good idea. Or maybe some kind of energy deflector. I imagine it would require a large amount of energy/concentration to generate, so it probably wouldn't be something continuously operating like a suit upgrade.

Maybe have the shield work like a parrying ability where you have to hit the shield button right when the shot is about to hit you. Alternatively you could have it be on all the time but only be able to take a certain amount of hits before it fails and you start losing energy, but if you can avoid getting hit for a few moments it regenerates itself.

That's the one I was thinking of.

Bio-Grapple A Grapple beam replacement if Samus keeps the Fusion Suit. The Bio-Grapple is similar to the Hunter Metroid's tentacle from Prime I.
Ion Cannon A powerful weapon that has continuous fire capabilities. Although it does massive damage to shields and computers it does very little damage to organic targets.
Auto-Pilot Allows the Power Suit to operate with out Samus inside. This could be used as a distraction to get into a secure compound.
Viro-Knife A knife with microscopic 'teeth' that vibrate so fast it can cut through almost any known alloy with ease. A must have weapon for CQC and, assassinations.
Brute Cannon A powerful explosive weapon that must be charged before it can fire but, with each successive shot the charge time is reduced. This effect will stop when you ether reach the maximum fire rate or, cease firing.

Wow, that would be weird; like co-op with an SA-X. Not sure how that would work, since the suit is deeply integrated into her body. Perhaps, instead, projecting a temporary copy or, in terms of detection, leaving behind a false signal. Or maybe Samus could release an automated, or controlled, drone that projects an image of her. That would be really cool.

She can still take it off (Ex the 'good' ending in Prime II).

Just sayin', but to my knowledge, officially, Samus can't actually do this: Certainly not with the Fusion Suit.

It would defiantly not be compatible with the fusion suit.

Here we go; Tentatively named "Ultimate Beam": Incredibly powerful weapon. Definitely not a rapid fire beam. Capable of decimating virtually anything in it's path, this beam is a tremendous concentration of energy released in a single burst. Downside: It takes so much energy and concentration that Samus is temporarily unable to retain the integrity of her suit, all but her arm cannon, while it is charging, which takes up to 5 seconds to do so. Probably not a practical weapon, - certainly wouldn't want to use it in an inhospitable environment - but the image I have is kind of impressive-looking. A white-hot energy ball forming at the end of Samus' cannon, her suit fading from existence as it grows, and when she releases it, the kickback ripples through her along with her suit returning to form.

Some of Samus's best items involve the use of bizarre modifications of the laws of physics, like the space jump or the shinespark technique. With that, I bring you...
Trail Attack: Samus leaves a solid row of copies behind her when she speed boosts, creating an effect similar to the lines produced by the lightcycles in Tron (except made of afterimages instead.) Any enemy that runs into one of these will take damage, and that instance of the after image will be destroyed. Although an infinite amount is visible at first, only the ones closest to Samus will do any damage, and when she stops, the last ten feet or so of afterimages will remain, frozen in place, for enemies to run into.

What happens if Samus walks into one? Or boosts into one?!

she takes a minor amount of damage and destroys the copy herself. However again, only the last ten or twelve feet or so of copies will remain. even these will dissipate after several seconds.

Don't listen to anyone else. She gets derezzed. End of Line ...........I actually did think an idea myself, though it sounds kinda dumb: Trace Missle: A Missle that you can direct by aiming after firing it. it can be used to solve ceratain puzzles and damage enemies that are heavily armored from the front/top. Similiar to the rocket launcher from Half Life 2, only a lot more controllable.

At least from the perspective of the Space Pirates.
