Lower Norfair is my all-time favorite. Close second is Brinstar from the original Metroid, and Red Brinstar from SM.
On a side note, I never really cared for the Upper Crateria theme but the Metroid Metal version rocks 4 or 5 different kinds of socks off.

I actually don't like very many of the metroid metal songs... actually I don't like pretty much ANY remixed or redone songs.

credits from super metroid. Or rather, the very end bit, where its just one long note with a eerie few twinkly bits and some choir

I like both the tunnel theme and the credits theme from M2: RoS. They both sound so positive. I also like Brinstar Red and its remix in Prime 2 because it's just that damn pretty.
Also, not really much of a song, but the few notes that keep repeating in the final area before the last boss in RoS have great nostalgic value to me.

Metroid: Escape theme. Other than that, I'm not big on nes music unless it's exceptional (Elec Man from Megaman 1)
Metroid II: I've only played with this a bit. Too boring for me.
SM: Lower Norfair, and the green part of Brinstar. I think it was called upper brinstar.
Fusion: Versus SA-X. Otherwise it felt really boring.
Prime: Frigate Orpheon, Hive Mecha/Incinerator, Thardus, Metroid Prime 1 and 2, Phendrana Drifts, and Space Pirate theme (although my least favorite version, it's still good). Somehow I didn't like the Magmoor Remix.
Prime 2: Temple Grounds, Amorbis, Quadraxis, Darkness (Dark Samus fights except the last), Escape theme (if only it didn't have the alarm noise, although it's bearable), Emperor Ing 1 and 2, Dark GF Troopers, Space Pirate theme, Title Theme, and Echoes (credits music).
Prime 3: Rundas (whenever he appears, for some reason it's called "saved by Rundas", Rundas Fight, Gandrayda, Samus theme from Super Metroid remix, Space Pirate theme (my favorite of the three), Skytown, Bryyo, Crawltank, and Credits.
Zero Mission: Norfair, Escape Theme (if only it could be redone in better quality but the same instruments and whatnot), and Tourian.

Damn, so many choices.
Obviously, Lower Norfair/Magmoor is a top pick, and I absolutely HATE how they didn't include it in "Smash Bros. Brawl"'s Norfair stage. Instead, they give us another uninspired Brinstar remix, this time with a voice spouting cruddy dialogue.
 = Ultimate Warrior  = Ultimate Warrior Therefore,  = Now you know why they call it Metroid. --- This is the song, written for the chase scene! This is the song, Samus and James! He tri-ied to kill me with a forklift! (Ole!)

That's Upper Norfair from the original game, not Super.
That said, I agree with you wholeheartedly. The original Norfair music remains my single favorite track in the franchise. Especially the remix that was used in Zero Mission: http://www.youtube.com/watch?v=vluIbgQyQM4
Super Metroid's Lower Norfair was nice and hellish, but those drumbeats annoyed the hell out of me after a short time. Its definetely not on my list of favorites.

Just about everything from SM but especially green brinstar and the end credits twinkling. Maridia had such aprropriate music it's just uncanny. Torvus bog from MP2. I guess I just like the green stuff.

Metroid's music is a big part of the series, so I like a lot of it. But the escape theme is just epic.
